Stoke goalkeeper Tommy Simkin produced two fine saves before the interval to deny Brazilian winger Kevin Mbabu, while Alex Iwobi - making his 100th appearance for Fulham - also went close.
The hosts nearly doubled their lead soon after the restart when Lamine Cisse saw his curling effort tipped onto the post by Lecomte.
That proved a turning point.
Fulham responded in the 55th minute as Kevin drove into the box and drilled a low finish past Simkin to level the tie.
With momentum shifting, manager Marco Silva introduced Raul Jimenez and Emile Smith Rowe in search of a winner.
The decisive moment came six minutes from time when Simkin attempted to play out from the back but misplaced his pass.
Reed reacted quickest, seizing possession before calmly slotting home his second goal of the season to complete the turnaround.
The victory ends Fulham’s run of three straight defeats in all competitions and offers Silva’s side renewed hope of a meaningful cup run.
With their league form faltering, the FA Cup could yet provide a valuable opportunity to salvage the campaign.
